Mine sticks out(not 100% flush) a little bit on my driver rear door but I figured it would be too much of a hassle for the dealer to fix it since they'd have to redo the whole door close mechanism to try to get it to be even.

I would take that to a dealer and demand they adjust the striker. It's not really that big of a procedure I've done plenty of them in my driveway. The location of that gap and the gap aka door edge not being flush with quarter panel edge. That means the door is not closing fully. This is what a striker looks like pictured below. They loosen the two fasteners and move it slightly they have a little play in them on purpose. Then test the doors operation after tightening it back up. Takes all of about 5 minutes to fix tops. They usually mark it out with tape and little pencil lines. This way they have a reference in case they put it too far in or out or up down. sometimes all it takes is 2/16 of an inch. The striker pictured is not from a Civic but same principle.
